I use distilled water to rinse but it is okay to use tab water with soap to clean the bottle prior to putting in the microwave. Will the microwave kill any amoeba that may have gotten in the bottle from cleaning with tab water?

It is a very rare thing in USA or Canada to have Amoeba in the tap water supplied by the govt. type organization. What you are describing to me seems fine.
